Is there a way to make just one wig file with the input subtracted from ChIP sample? I mean I have a ChIPseq data read aligned BED files for both ChIP and Control. I would like to have one WIG file where input is subtracted already. Any one knows any simple tool/script/method. (except SPP)

GenPlay can do that.
I think bedtools (subtractBed) can as well but your files have to be BED/GFF format first. You can convert the output to a bedgraph and that can be converted to a wig using tools from UCSC https://groups.google.com/forum/?fro...ss/3CibmlqIdWA
I'm sure there's other tools that I'm not aware of too.
