Hello,
I am running Cuffdiff to compare two groups of human transcriptomes, one group with five replicates and second with seven. I merged gtf file output from Cufflinks with Cuffmerge. I am using this merged file and bam files from Tophat output for Cuffdiff. Cuffdiff seemed to be running alright for four days but for last 24 hours it is stuck at one locus. It says
"Processing Locus NW_014040931.1:81020-136334 [************************ ] “
There is no error message. How can I solve this problem? I using Cufflinks 2.2.1 and running it on machine with 8 processors and 32 Gb memory.
