Default contigs alignment to long reads

Hello,
I have contigs generated by an assembler and I have long reads DNA.
I want to make a contig alignment with long reads, I want to develop an alignment program.
Before doing that, I need to know conernant contigs.
do I have to consider their orientation? or I can used on the long reads without problems?

Mido, you keep asking the same questions in multiple threads (both here and on Biostar) and generally ignore or disregard the helpful responses people post. As a result, people have started to ignore you. Please stop creating new threads. Go back and read all of the responses people have posted, and actually try what they suggest.
