    Plant Genomics/Bioinformatics-Next Generation Sequencing

A bioinformatics position is available in the laboratory of C. R. Buell in the Department of Plant Biology at Michigan State University (http://buell-lab.plantbiology.msu.edu/). The Buell lab is focused on genomics and bioinformatics in plant and plant pathogen genomes. The position is available to work on whole transcriptome sequencing of medicinal plants and maize. The bioinformaticist will be responsible for a wide range of bioinformatics and software development tasks on a subset of these projects. Required bioinformatics knowledge and skills include knowledge of the algorithms and tools of genome annotation, sequence alignment, and comparative genomics. These positions require the ability to evaluate new bioinformatics tools and to optimize performance of existing ones. Knowledge of bioinformatics, genomics, genetics, and molecular biology required.

The position is also responsible for a range of data handling tasks such a creating and maintaining analysis pipelines and quality checking the results, parsing and formatting data from various sources, converting data formats, ensuring scalability of pipelines on large data sets in a distributed computing environment, using NCBI and other online bioinformatics databanks. Other software development tasks include creation of web sites, dynamic web pages and tools, and maintaining existing programs and pipelines.

    Required Skills:

Platforms: Experience with UNIX or a UNIX-like platform (Linux, Mac OS X, Solaris)

Bioinformatics Programs: Experience with multiple common bioinformatics programs such as BLAST, GMAP, MAQ, Velvet, Exonerate, HMMER, CAP3, RepeatMasker, phred, phrap, consed, fgenesh, and/or vmatch.

Programming Languages: Strong knowledge of at least one scripting language (Perl, Python, Ruby, or PHP), Experience with C, C++, or Java is desirable.

Web Development: PHP or CGI programming (Perl, Python, or Ruby). HTML, CSS, Javascript.

Databases: SQL, Experience with a RDBMS such as MySQL, Postgres, Sybase, or Oracle.

Biological Knowledge: Biochemistry, Bioinformatics, Genetics, Genomics, Molecular Biology

Communication Skills: Ability to present project data (orally and written). Ability to contribute to project meetings.

Other Skills: Ability to work in a team environment. Demonstrated ability to multi-task as required.
Ability to read scientific literature pertinent to job. Mentoring of other staff required.

Degree Requirements: B. S., M. S., or Ph.D. in Biology, Bioinformatics, Computer Science or related field; relevant experience preferred.

Application Information: The position is available immediately. Send electronically (PDF format) a resume or curriculum vitae that includes education, experience, and relevant skills to: C. Strategies for Sequencing Challenging Samples
    by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
