    ncbi blast evalues > distance matrix

    How would you go about transforming all-vs-all blasts on multiple proteomes into a distance matrix? I was thinking one way would be to take cumulative evalues for all ways for best hits, say with 4 proteomes:

    pr1 vs pr2
    pr1 vs pr3
    pr1 vs pr4
    pr2 vs pr3
    pr2 vs pr4
    pr3 vs pr4

    And then draw a heatmap from that. However, some transformation and normalization might be in order? Any ideas?
