I've sequenced a viral genome with the Illumina HiSeq but have some holes where there are repeat regions. The whole genome is 73% GC-rich so the repeats make it even harder to get through. I want to re-sequence these areas, does anyone have any suggestions or methods that helps get accurate sequence data from repeats with high GC content?
