  • Pindel optimization with Convey

    Hi everyone,

    Patience is overrated, faster is better!

    Pindel is a tool that can detect breakpoints of large deletions, medium sized insertions, inversions, tandem duplications and other structural variants at single-based resolution from next-gen sequence data. It uses a pattern growth approach to identify the breakpoints of these variants from paired-end short reads.

    The Pindel team (https://trac.nbic.nl/pindel) and Convey Computer (http://www.conveycomputer.com) are looking at working together on an optimized version of Pindel for Convey's hybrid-core computer. We would like to know whether you are interested in a faster Pindel that is running on the Convey HC-1.

    Please let us know what you think of this idea. All replies are welcome, like for example:
    • Pindel is already fast enough for me.
    • I have a much better idea! Why don't you do X?
    • I'm running Pindel on a special cluster/grid/cloud and I can easily/barely process all my data.
    • This will surely help me get rid of my huge data processing backlog. Where can I get an HC-1?
