    Hi all,
    Owing to issues with sourceforge (or perhaps the limited brainpower of this author), BEDTools is now hosted by Google Code. Life just got a bit easier for me. Thanks to snownebula for the advice.

    Hi Aaron,

    Thanks for writing these bed manipulation tools, they work really well on large files and are saving me a lot of time writing perl scripts. Also, I really enjoyed your talks at the CSHL Sequencing Course this year

      Hey Nick,
      I'm glad you find them useful. In the next couple of weeks I will release an updated version that includes some new tools and I've found a way to cut run times further by roughly 50% for the "overlap" tools (intersectBed, windowBed, etc.). This will be useful when doing serial comparisons of large sequencing datasets (say, 100 million reads or more) against multiple BED files.
