Default Got the number of mapped gene loci

Hello there,
How to got the correct numbers of mapped gene loci? Due to long transcripts found , there are some isoforms mapped to more than one gene. In such cases, how to got the correct numbers of mapped gene loci?
I need to filter for right results?
Is there a method to calculate the counts of genes?

Any advice would be appreciated!
