  • Illumina pipeline 1.6

    Does anyone out there still have access to Cassava 1.6 (or 1.5 or 1.4). Due to a strange set of circumstances, a collaborator of mine has some old data that needs to be re-analyzed from raw images.

    Illumina won't share it because it is no longer supported

    I know, we should just make new data...

    Is the Offline Basecaller not compatible with your image files?

      not sure, thanks for the suggestion. i will investigate. I don't know anything about that. usually when I get the data it is already processed!

        Hopefully you will have the entire raw data folder otherwise using off-line basecaller (OLB) may be tricky. You will also need access to a beefy enough server (or a cluster).

          One question we should be asking before you dive into OLB is whether you have the bcl files and or cif files or are actually starting from the raw TIFFs. It's been a VERY LONG time since anyone has been saving image files from sequencing runs and not using RTA to process them into bcl files during the run. If you do indeed have the bcl files (Check your Data/Intensities/Basecalls/L001/C1.1/ folder), you should still be able to generate fastq files out of them using any version of CASAVA.
