A full-time Bioinformatician/Data Analyst position is available in the Pinto lab to support ongoing projects involving diverse types of genomic analyses, including whole-genome and exome sequencing, single-nucleotide and structural variant calling (including indels and copy number variation), RNA sequencing, ChIP-seq, statistical inference, and other types of DNA/protein sequence and structure analyses. The successful candidate will be responsible for analyzing and visualizing large Next Generation high-throughput sequencing data sets (e.g. Illumina HiSeq), performing customized programming as required, and presenting bioinformatics issues and solutions to audiences with varying levels of experience. This is an excellent opportunity for a talented individual to become part of a dynamic environment with a focus on understanding the genome architecture (genome/transcriptome) and the impact of sequence mutations and structural variation (e.g. deletions, duplications, inversions) in patients and their families to identify genes and pathways involved in disease. The lab uses a combination of both computational biology and molecular biology techniques to characterize how this genetic variation contributes to phenotype differences and disease risk in families and populations, with an emphasis on neurodevelopmental disorders.
Duties & responsibilities
• Use existing computational and statistical tools to perform analysis of next generation sequence, SNPs, expression, methylation and other types of genomic data
• Use existing software to building analysis pipelines
• Development of new algorithms to identify genetic variants from sequencing data and assess their functional impact
• Maintenance of established data analysis frameworks
• Preparation of figures, tables, and descriptions of methods for grants and papers
• Participation in general lab meetings and project-specific discussions
• Assisting other members of the lab with data analysis
An MS or PhD degree is required, preferably in Bioinformatics, Computational Biology, or Molecular Biology, but applicants with degrees in Computer Science, Statistics, Epidemiology, Physics, and Engineering will also be considered. Individuals with a strong training in genetic analysis, statistics or biostatistics and data mining are encouraged to apply.
Minimum required skills:
• The applicant must be intimately familiar with the Linux/UNIX environment and have a strong working knowledge of Perl/Python/Awk scripting, relational databases, and statistical software such as R, Stata, SAS, and/or Matlab.
• Must be well versed in graphics/visualization software for genomics data, and pathways data (e.g. Cytoscape).
• The candidate should also be able to develop web-based tools using a combination of HTML/PHP/Java as required.
• Experience with PLINK and/or PLINK/SEQ is required.
• Experience with phylogenetic analyses and haplotype phasing methods is required.
• Experience with next-generation sequencing data and biological toolkits such as GATK, Cufflinks, and Bioconductor, as well as higher level programming languages (e.g. C, C++, Java) is considered an asset, as is involvement in informatics projects with a visual component.
