    How to merge contigs ordered by r2cat

    Hello everyone, I have an assembly of a metalibrary with newbler, so then I ordered my contigs with r2cat based on a reference of a mitochondrial genome. I got nice graphs, and now I would like to merge those contigs together in the order that they came out from r2cat. there are only a few gaps (which I would like to keep with NNN) and a few places where several contigs are overlapping (where I would like a consensus to be placed). Does any one know a program or script that would help me to merge them?
