I would like to ask that if there is a program taking into account the quality lines of fastq files while doing illumina paired end de nono assembling.
The most popular illumina paired end assembler, say velvet, doesn't take advantage of the quality scores even inputting a fastq file. This is confirmed by the author on velvet website.
Any help would be appreciated.
