Default what does it mean a hit to alternate assembly??

we did 454 sequence capture and analyzed with the 454 mapper. Some of the structural variants in the new 2.3 version are indeed variants when comparing to Grch37 ref (in blast) but receive a 100% hit to "alternate assembly" (based on HuRef) in blast. What does it mean?
