  • Extract a gene list from a gtf file produced by Cuffmerge

    I have a gtf file produced by Cuffmerge. The reference genome I used is UCSC mm10. According to the manual of cufflinks, the new genes are represented by class_code "u".

    I want to add a cutoff for those new genes. The predicted new genes are at least 10 kb away from the other genes. I hope to get a gene_id list containing all genes and each gene should be at least 10 kb away from the other genes.

    Can anyone tell me how to get the list?
