Unhappy Centromeric and Telomeric Sequences

Hi All,

It might sound very strange, but I am looking to explore the typical plant centromeric and telomeric sequences [based on Arabidopsis they should be: CENH3,CenO etc, and TEL repeats like TTTAGGG etc.]. How to approach this problem and what to use as template to find, the repeat masked or the repeat unmasked genomes/ scaffolds ? Which tools should help to decipher the aforementioned sequences to yield me the close-to-actual size and length of chromosomes from super-scaffolds? Would be helpful, if any one could be providing some clues in such an approach.
