    Help with standalone blast

    Hi everyone,


    I am new to stand alone blast and my problem is trivial. I'm aligning 24-29 reads on the specific regions of drosophila genome (mostly they show similarity to repetitive region).
    Right now my aim is to count sequences matching to these regions of genome
    While doing blast is it possible to print only the sequences which match to specific regions. And since hits are in repetitive regions can i just print 1 hit per query sequence.
