  • Blast+: mouse-over graphics

This is yet another iteration of a topic that has been raised over the years. Does anyone know of a good replacement for the mouse-over graphics produced by the (aging) wwwblast and also found on the NCBI web pages.

My sysadmin has put his foot down and has told me to move from using wwwblast to using the modern blast+ suite. I use blast+ when I do not need the graphical mouse-over output but there are times, especially when focusing in on a handful of sequences that the mouse-over is useful.

NCBI itself does not appear to offer a way to produce the mouse-over. Blast+ HTML output produces a nice web page but without graphics. NCBI's pages themselves produce the mouse-over using CSS, Javascript and a (seemingly proprietary) program which I can mostly but not completely replicate.

Non-NCBI programs include 'blast2html'. That program blows up on blastx output as well as reference names with '>' in them. It also can spit out a lot of warning messages on some blast+ output. Thus I am distrustful of it as a general solution. Other similar programs have come and gone through the years and so far I have yet to find a good wwwblast replacement that can be used in an automated pipeline.

    So any solutions out there?

You probably have done so already but have you asked Blast support if they have a solution?

Yes I asked NCBI. Their reply was " ... . Unfortunately, there is no viable option [to wwwblast] ..."

Have you looked at SequenceServer? http://www.sequenceserver.com

          Thanks for that link @Roy.

Looks interesting AND it is free for organizations.

This might be another option, looks good to me but have not attempted a test installation yet.

              Current Approaches to Protein Sequencing
              by seqadmin

Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...

              Strategies for Sequencing Challenging Samples
              by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
