Some background on my project: I recently sequenced tissue samples from fish collected from 4 different lakes. Based on transcriptome-wide gene expression changes (count data), samples clustered together based on which lake they were collected from, suggesting there are transcriptional differences among fish from each lake. So now I would like to examine what factors are contributing to these transcriptional differences.
For example, I have data for several water quality parameters from each lake. Is there a statistical analysis I can do using count data and water quality parameters to see which variables could be contributing to observed transcriptional differences? I am assuming it would be some type of multiple regression analysis. Does anyone have experience with this type of statistical analysis and can provide some advice or references? Essentially I just want to see which variables could account for transcriptional differences among the lakes.
I apologize in advance if this is an elementary question, I am new to the field.
