  • New alignment algorithm in the works, feedback needed!

    Hello everybody,

I am not sure if this is the correct place to post this, so please let me know if I should (re)move this.

I'm a Master student from the Netherlands and I'm working on my graduate internship. I'm a biologist, but I have decided to do a more commercial-oriented Master track instead (yes, my friends call me a sell-out. )
The company I am currently doing my internship at is working on a new bioinformatics tool that kind of blew my mind when I first heard about its specs and potential. My task here is to perform a market research for this product and eventually write my thesis about the results (it is the perfect combination of my biology, IT and communications/commercial applications nerd-love.)

Before getting into too much detail about the commercial side, here's the thing: would SEQAnswers be a correct place to link to the survey I've created? The questions mostly focus on NGS data use within a respondent's company, the kind of alignment and variant calling software currently used, what problems are experienced in using this software and the average volume of NGS data that is analysed per month.

Other feedback that I'm looking for is the preference for using open-source tools (we're still juggling with whether, and to what extent, to make the tool open-source) and what the most used OS is for bioinformatics (we're running openSUSE right now, but if everyone else ends up using Red Hat for example, we might switch to that instead.)

In the same link there will be more info on what the tool does exactly plus more information about the company I'm working at (in order to not turn this into an advertisement. I haven't lurked here enough to see whether that would be allowed, so I decided not to for the moment..)

I thought that the Bioinformatics topic would be the best place for reaching out to the people with the most knowledge about this subject.
Unfortunately, I can't say anything about the technical side. Not only is that not my area, it's also still confidential information.
Instead, I need complaints. Lots of them. Áll the complaints and disgruntlements you might have about your current alignment and variant calling software tools. And then spill these in the survey. ("Lekker zeiken" as we would say in the Netherlands.)

So, feedback on this? Would it be okay to share the link?

    -Charlotte

    Current Approaches to Protein Sequencing
    by seqadmin

Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...

    Strategies for Sequencing Challenging Samples
    by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
