  • [SOAPdenovo] used and unused reads

    Hello, I am using SOAPdenovo program.
    I'd like to know how many reads were used and unused in denovo assembly.
    When looking into "scafStatistics" file, I have no idea about how to extract those information.

    PHP Code:
    The code that I used is,
    SOAPdenovo-127mer all -s input.config -K 127 -o output ->rec.out

    The parameters set in 
    "input.config" are,
    max_rd_len=300
    avg_ins
    =50
    [LIB]
    reverse_seq=0
    asm_flags
    =3
    rank
    =1
    pair_num_cutoff
    =3
    map_len
    =32
    q1
    =chwd_R1.fastq
    q2
    =chwd_R2.fastq

    If you generate the log file during the assembly process you might find out that kind of infos

    8 thread created
    read from file:
    final_cf.fq
    --- 100000000th reads
    161960020 reads processed
    time 161,228,614,110,11,32,0
    0 markers outputed
    done mapping reads, 13791305 reads deleted, 18214722 arcs created

    If you run the assembly using a cluster, just type

    2>&1 > soap.log

    in the end of the command for the log file
