How do you add Entrez Gene ID to a *.diff file?

What kind of *.diff files are you talking about?

If you mean the output from the command line tool diff for comparing text files (often named *.patch), then this makes no sense.

It is out off Tuxedo pipeline and in the other case out of GFOLD.
