Default To locate some introgressed QTL regions of an assembly?

I need to locate some introgressed QTL regions of an assembly (resulted from backcrossing) to analyze those regions further. I have SSR marker sequences (associated with those QTL regions) as well. Would you be able to suggest a free and open-source tool to locate those QTL regions of the assembly (size around 2.5 gb)?
