  • evaluation of various size-selection procedures

    Hi everybody

    We are currently optimizing our DNA library prep workflow for downstream SOLiD sequencing and I am comparing the various possibilities to do size selection and clean-up on the final post-PCR libraries (in addition to, or replacement of the classical AMPure beads). In our workflow, these libraries are typically 30-60 ng and target size is 250-300 bp.

    Does anybody have experience in evaluating the price, precision and efficiency of E-gel SizeSelect versus one of the automated instruments on the market (Pippin Prep, LabChip XT, Aurora system)? To my opinion the automated instruments and their consumables are rather expensive.

    What are the pros and cons of the different technologies? Which technology would You advise me for a really tight size selection and a good clean-up of dimers and ssDNA? I am also interested in the minimum input quantity requirements, as we would like to keep our PCR-bias as low as possible.
