  • GO analysis for Arabidopsis with Goseq

    Hi all,
    I am trying to do a GO analysis for Arabidopsis RNA-seq data with Goseq. The software needs gene length information for all the genes but I cannot find it anywhere. I used the supportedGenomes() function but it gave an error message as following:

    Error in getNodeSet(doc, "//table[@border='1']")[[1]] :
    subscript out of bounds

    and I cannot find at which database and gene ID code Arabidopsis is. I cannot find it with supportedGeneIDs() function also.

    Anyone any idea?

    Unfortunately (from my past experience with GOseq) you are likely going to have to build your input files from scratch. If you send me your email via PM I can send you some files with TAIR10 gene lengths that will hopefully get you started on the right path.
