  • VCF info field code description

    Hi all,
I have made some SNP calls using Samtools, following the SNP calling, using the BCFtools, I have been playing around with some different parameters to see what I get. Once test that I tried used the following parameters:

    Code:
    bcftools view -vcgL -p 0.1
I tried this as I am not quite sure what the "-L" flag does. But, I got some info fields in the output which are not in the info definitions at the beginning of the file. Here is an example of 1 line of output:

    chr1 888659 . T C 999 . DP=594;VDB=3.080559e-04;RPB=9.431136e-01;AF1=0.9444;AC1=17;DP4=11,52,145,376;MQ=48;FQ=999;PV4=0.097,1,1.4e-07,1;NEIR=1.000;NEIF4=0.944,0.000,0.000,0.056 GT:PLP:SP:GQ 1/1:255,178,0:59:0:99 1/1:255,163,0:54:0:99 1/1:255,148,0:49:0:99 1/1:255,152,0:64:0:99 1/1:255,157,0:52:0:99 0/1:255,0,255:100:5:99 1/1:255,114,0:38:0:99 1/1:255,253,0:84:0:99 1/1:255,231,0:84:0:99

My question is what are the "NEIR" and "NEIF4" (highlighted in red) info codes and how are they interpreted?

    Thanks for any help.

Essential Discoveries and Tools in Epitranscriptomics
    by seqadmin

The field of epigenetics has traditionally concentrated more on DNA and how changes like methylation and phosphorylation of histones impact gene expression and regulation. However, our increased understanding of RNA modifications and their importance in cellular processes has led to a rise in epitranscriptomics research. “Epitranscriptomics brings together the concepts of epigenetics and gene expression,” explained Adrien Leger, PhD, Principal Research Scientist...

    Current Approaches to Protein Sequencing
    by seqadmin

Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...
