Has anyone empirically determined the 'best' type and number of reads needed for Structural Detection variation?
I am trying to determine which is the best configuration of library and read depth. Obviously the same number of reads from a 400bp insert library vs a 2.5kb libray would give different results.
Would you get the same detection of SV's from fewer longer reads, i.e. mate-pair. I think this would be the case but would really apreciate comments, evidence or references that strengthen my thinking.
