  • iprlookup parameter in interproscan5 ?!

    Hi all,
    I have a question about 3 parameters in interproscan5: -goterms, -iprlookup and --pathways. I run 2 command line, one with 3 parameters and other without. But after check result xml file, i didn't saw anythings different between 2 file xml results.
    So what is actually meaning of 3 parameters and their application in annotation by interproscan5?

    If you run with -iprlookup you get the precomputed results.
    They should contain already the goterms and pathways. So adding both parameters to that will not give any additional results, in case all of your proteins have been processed before.
    In case most of your proteins are new, then you need the both other parameters.

      Hi i have a question in the same direction i'm trying to run a scan on big fasta file and just want to use the -goterms and -pa option and they implies he -iprlookup option is this command correct ?
      interproscan.sh -t n -appl Pfam,Hamap,PANTHER,PRINTS,SUPERFAMILY -pa -goterms -iprlookup -i Olea_europaea.gene.final.cds.fa

        Sorry for the late answer, not regularly here.
        the iprlookup option will just look up if your protein has already been previously calculated at the EBI, and will return the results, which will also include the pathways and goterms.
        It doesn't change any other behaviour of the program.
