  • Bowtie2 problem

    Hi!

I am trying to build an index using bowtie2 to make posterior alignment using tophat2. I've downloaded the file "Drosophila_melanogaster.BDGP5.75.dna.toplevel.fa" and runned the comand "bowtie2-build -f Drosophila_melanogaster. BDGP5.75.dna.toplevel.fa Dme1_BDGP5_75" using Terminal.
    The output was:
    Settings:
    Output files: "BDGP5.75.dna.toplevel.fa.*.bt2"
Line rate: 6 (line is 64 bytes)
Lines per side: 1 (side is 64 bytes)
Offset rate: 4 (one in 16)
    FTable chars: 10
    Strings: unpacked
    Max bucket size: default
Max bucket size, sqrt multiplier: default
Max bucket size, len divisor: 4
    Difference-cover sample period: 1024
    Endianness: little
    Actual local endianness: little
    Sanity checking: disabled
    Assertions: disabled
    Random seed: 0
    Sizeofs: void*:8, int:4, long:8, size_t:8
    Input files DNA, FASTA:
    Drosophila_melanogaster.
    Error: could not open Drosophila_melanogaster.
Total time for call to driver() for forward index: 00:00:00
Error: Encountered internal Bowtie 2 exception (#1)
    Command: bowtie2-build -f Drosophila_melanogaster. BDGP5.75.dna.toplevel.fa Dme1_BDGP5_75

I've already download the .fa file again, but it's still not working. Does anybody nows how to solve this problema?

    Thanks

There's an incorrect space in your input fasta name so its looking for "Drosophila_melanogaster." rather than "Drosophila_melanogaster.BDGP5.75.dna.toplevel.fa"

      Current Approaches to Protein Sequencing
      by seqadmin

Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...

      Strategies for Sequencing Challenging Samples
      by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
