  • Stringtie error

    Anybody know what this means? Still got assembled output, but can't use the files in Galaxy due to the error.

    Warning: bundle FBgn0004047:1-1595(1089265) (224js) reached coverage saturation (1000000) starting with read mapped at 458

    From StringTie:

    -s coverage saturation threshold; further read alignments will be
    ignored in a region where a local coverage depth of <maxcov>
    is reached (default: 1,000,000);
    You appear to be using an older version (current is v.1.2.2). Via galaxy?

      Yes, I am using an older version on our local Galaxy install. I am not in charge of updating the box, though. I found a solution by increasing the max threshold for coverage saturation. Seems to work. I will not be able to use the new version until we work out some updating issues with BioTeam. Not very happy with them, actually.

      Thanks for the quick reply.

        Strategies for Sequencing Challenging Samples
        by seqadmin

        Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
