Hi everyone, I would like to find noval regulatory lncRNAs closed to the gene of my interest. Currently, I have found thousands of lncRNAs located within 500KB upstream and downstream of the gene of my interest. In my next step, I want to find whether those lncRNAs have a significant correlation with my interested gene. The problem is we only have one replicate for each treatment and control (RNAseq is quite expensive QAQ). So I am not sure whether I can use normal pearson correlation to do this? If there is a way, could anyone tell me the name of R package (It would be really nice if you can also share the example scripts)?
