I think you're going to need to be much more specific about exactly what you're trying to do. Your question is so generic that we're not going to be able to make a sensible guess at what you're actually trying to do.
If you want a general pointer towards python tools to help you work with next gen data then you might want to look at HTSeq which provides a python framework for dealing with this kind of data, and has lots of useful documentation which might help you.
