    Hi Steve,

    We recently sequenced Nugen ENCORE complete RNA seq library samples on our HiSeq 2000. The q30 scores were not great (between 70-80% - we normally see q30s in the 90s). The phasing was high on some of the lanes and the prephasing was high on other lanes. We also happened to run 3 Illumina prepped samples that had normal q30s and normal phasing/prephasing. Have you heard of issues like this before? Do you know why the NuGen prepped samples would behave this way?
