  • AllPaths 2

    hello all,

i'm looking for a good denovo assembler for solexa data. Currently I am attempting to get AllPaths2 running. I have compiled it and set up my data according to the manual. However when i run allpaths i get tje following error

    Fatal error (pid=7368) at Wed Nov 25 17:18:44 2009:
I was hoping that /GFM4_data/ploidy was a regular file, but apparently it isn't. Perhaps it doesn't exist at all.

the ploidy file does infact exist and contains 1 number.
So Before I totally give up on AllPaths has anybody encountered this problem and if so have they resolved it.

    regards

    Brian

    Hi coldturkey
I am also trying to run allpaths and got the same problem that says ploidy file was a regular file and but apparently it isn't. Perhaps it doesn't exist at all.

Hope you have solved this problem. Please tell me how to solve this. Currently i am running different assembler and i find this allpaths is most difficult.

      Current Approaches to Protein Sequencing
      by seqadmin

Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...

      Strategies for Sequencing Challenging Samples
      by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
