hi~ everybody,I don't know how the mate-paired reads work in your assembly things? Just as we have one reads,how you find its pair reads?

It depends on the format. Illumina produces two file s_1_1_sequences.txt and s_1_2_sequences.txt . The first read in the first file is in mate relationship with the first read in the second file.
Sometimes, some assemblers requires the mates in one after the other in the same file, but this depends on the assembler. -
