Default CASIM: RNA-Seq from paralagous genes

How do you distinguish between alternative spliced versions of transcripts and similar transcripts from different genes (and can you separate out copy number variation as well) - without a genome?

Related question: I would like to know about*analysis*data from non-model organisms, or*species*with no assembled genomes, particularly in terms of annotating and differential gene expressions analysis.
