  • RNA-seq I/O requirements

    Dear All,
I am a Post-Doc working in Italy and we would like to start up a HPC server to analyse RNA-seq data. We where concerning about the I/O requirements of alignment software, probably the critical step.
We started to ask offers and we finally ended up with a server with
    these characteristics.
We would like to be able to analyse in parallel at least 4 human
sample against hg19, is the RAM enough or we should improve it?
any other suggestions to set up a state of art machine?

    Server IBM x3755 M3 7164A2G:
    • 4x AMD Opteron 16C Processor Model 6282SE 140W 2.6GHz
    • 64 GB di RAM
    • Dual Power
    • 8 IBM 3TB 7.2K 6Gbps NL SAS 3.5" HS HDD
    • ServeRAID M5015 SAS/SATA Controller
    • ServeRAID-M5000 Series Battery Assembly
    • NetBAY 1.5m USB Conversion Option pack
    • IBM UltraSlim Enhanced SATA DVD-ROM Combo

    Thanks for your support,

    PK

    Hi PK,

Your server should be sufficient for the project proposed. How much data do you plan to have for each sample?

    Regards,
    Douglas

      Current Approaches to Protein Sequencing
      by seqadmin

Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...

      Strategies for Sequencing Challenging Samples
      by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
