I am trying to use MOSAIK to run an alignment of paired end reads sequenced with Illumina HiSeq. I notice that there are two ways to download MOSAIK: using git clone, or downloading from google code webpage.
I have noticed when downloaded with git clone, I get a segmentation fault error with MosaikAligner. MosaikBuild and MosaikJump work as expected but MosaikAligner throws an error. When downloaded from the google webpage, MosaikAligner works but runs very slowly and it is concerning to me that downloading it from the two different sources actually work differently.
Has anyone else experienced this issue with MOSAIK? Is there a full proof way of downloading it correctly?
I know there are other forums about segmentation fault errors with MOSAIK so I know this is common issue but there never seems to be a consensus as to what to do, so I wasn't sure if in the passing years an answer has come about, since the last post about this issue was in 2015.
Any advice is appreciated.
