  • BLAT or BLAST: output SNPs between reference and query?

    When using either BLAT or BLAST, does anyone know of a tool or script that takes the output from the alignment and calculates the positions of difference between the reference and query?

    For example, BOWTIE returns something like this for each result: 64:G>N,66:G>N

    It is possible to write perl or something to parse the output of BLAST or BLAT, but I'd rather not reinvent this if it's been done before.

    Thanks.

    Here is some old <GASP>PHP</GASP> code I wrote to do something kind of similar - basically display BLAT mismatches in red and make some %identity calls in a web application. Basically it comes down to reconstructing the alignment based on the weird BLAT qStarts and tStarts coordinates.

    I am sorry for how messy this code is, but if you are forced to write this from scratch maybe it will help you get your head around the problem. BTW you can actually run PHP scripts from the command line.

    PHP Code:
    function displayAlignment($seq,$target,$db,$qName,$strand,$qStart,$qEnd,$tName,$tStart,$tEnd,$qStarts,$tStarts,$blockCount,$blockSizes,$qSize)
    {
        if(!
    $target)
        {

    $alignHash['alignment']='no target';

    $alignHash['verdict']='none';
            return(
    $alignHash);
        }

    $rawTargetSeq=$target;
        if(!
    $seq)
        {

    $alignHash['alignment']='no sequence';

    $alignHash['verdict']='none';
            return(
    $alignHash);
        }

        if(
    $strand=='-')
        {

    $seq=revcomp($seq);
        }

    #query sequence

    for($seqCnt=0,$qPos=$qStarts[0],$tPos=$tStarts[0]-$tStart;$seqCnt<sizeof($qStarts);$seqCnt++)
        {

    $tStarts[$seqCnt]=$tStarts[$seqCnt]-$tStart;

    #double gap

    if($qStarts[$seqCnt]>$qPos && $tStarts[$seqCnt]>$tPos)
            {

    $doubleGap=min($qStarts[$seqCnt]-$qPos,$tStarts[$seqCnt]-$tPos);

      Current Approaches to Protein Sequencing
      by seqadmin

      Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...

      Strategies for Sequencing Challenging Samples
      by seqadmin

      Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
