Default Different read length sequencing datasets

Hi all,

I have two Illumina solexa sequencing dataset, one of the read lengths is 35bp, other is 75bp. Whether the different read length sequencing datasets may effect the analyzed results.

If it does, you could always trim the 75 base reads to 35 using fastx and realign.
