Some of you may have checked out iPathwayGuide when we were still developing it in 2014.
We are now out of beta, and have a fully-developed application for the visualization and analysis of gene-expression data. We've designed it to take output from CuffDiff, DESeq, and some other formats and provide excellent visualizations, and insights to the data.
Best of all it's completely free to try and use as much as you want. You only pay for analyses you like and wish to keep long-term. You can find out more details by following the link above.
iPathwayGuide features:
I've added some screenshots below. Please give it a try.

iPathwayGuide features:
- Support for multiple contrasts with meta-analysis
- Genes browsers with relationships to ontologies, pathways, miRNAs, SNPs, drugs, and diseases
- Prediction of active miRNAs based on gene-expression signature
- Gene Ontology analysis with advanced correction factors (Elim, Weight)
- Nex-Gen Pathway Analysis with perturbation analysis
- Ability to model drugs, miRNA targets, and SNP targets directly on pathways
- Disease analysis based on enriched annotated genes
- We also have a number of in-app videos that provide you with just-in-time education
