  • new basecallers since Bustard

    Could I perhaps start a discussion regarding solexa data image/basecalling analysis:

    We are currently using GAPipeline1.0 (Firecrest1.9.5/Bustard 1.9.5) for 45bp PE GAII reads.

    I know of new alternatives including Altacyclic, AYB, Swift, improved versions from Illumina, maybe others. Some more developed, some very new.

    What are the pros and cons?
    e.g. Altacylic is published, better quality reads out to 70bp, but less easy to run and has high computational requirements.

    The results I've seen from AYB are very promising. Swift is reasonably solid (I would say that ), but doesn't try and do anything clever. Altacyclic looks interesting, but I'd like to see an evaluation that reports a reduction in error rate, rather than an increase in perfectly correct reads, you can get that by turning off the PF filter.

    There's also Rolexa, but I don't know much about that.

    I think it would be interesting to do a comparison of them all.
