hey guys，we made some mate-paired libraries following the 5500 lib prep protocol. After the WFA run(every sample looked good), we do the seq run on SOLiDv4 instrument, the sequencing run showed low focal map signals, high N2S ratio(>40%) and imbalanced high cy3 signal. What might be the possible cause?

You really need to contact tech support. Could be lots of things. Your lamp going out, contamination of your buffers or beads with a substance that fluoresces at the same wavelengths as Cy3, etc.

5500 mate-paired libraries run fine on SOLiD 4. It is only the reverse reads on the fragment libraries that have compatibility issues.Comment
