  • question about affy microarray annotation on UCSC

    HI,
To my knockledge, microarry use short probe to detect mRNA level, So the sequence of probe should be very short. However the annotation of U133 plus2 or others on UCSC genome browser can be very long just like probe 204858_x_at below
some one can tell me why?
    thanks

    Hi tujchi,

Affymetrix microarray probes are usually 25 bp long.

However, the annotations for affymetrix arrays may include the part of the gene/transcript that the set of probes for a probe set were taken from, or the gene/transcript that the probe/probe set is assigned to, which would be a much longer sequence than just one of the probes.

If you are lookig for the probe sequences, you can find them on the Affymetrix web site, especially on the NetAffx analysis centre,

Thermo Fisher Scientific's products advance research via microarray analysis. Applications include genomics, cancer and reproductive health research, and more.

and if you have more questions about microarrays you should try posting them to the Bioconductor mailing list:

The Bioconductor project aims to develop and share open source software for precise and repeatable analysis of biological data. We foster an inclusive and collaborative community of developers and data scientists.

      Current Approaches to Protein Sequencing
      by seqadmin

Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...

      Strategies for Sequencing Challenging Samples
      by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
