Out of curiosity,
what can be done with micro rna seq from SOLiD of an organism with no reference?
Not very well acquainted with the field. But I presume the SOLiD 50bp is more than enough to cover the mature seq of the micro RNA.
without a reference genome, Can I still run microRNA prediction programs to verify the authencity?
can I still try to map this miRNA to a closely related species?
given that this is a novel organism, I guess any info is good enough so I probably can escape with sequencing at low coverage? (for discovery of 'novel' miRNA)
