  • A JAVA Front-end GUI for Tophat and Cuffdiff

    Hi, Guys,

    I recently developed a JAVA front end program to simplify the analysis process of Tophat and Cuffdiff. It's not only limited to those programs, theoretically, you can use this program to invoke any command line program including different R packages (Since R can also be run from command lines), In order to do that, you may need to modify little bit of the source code.

    Additional function to original Tophat and Cuffdiff:

    1, Batch processing function for Tophat(You can now do many mapping jobs at the same time, the program will automatically put output data into different folders)
    2, Email alert function. An alert email will be sent to your address when the submitted job is done. (You'd better modify the message content in the source code before you apply it in your own system)

    3, Display the runtime information of the backend program

    I have already uploaded a jar and source codes onto sourceforge. The name of the program is called "seqshell".
