Anyone tried the eland_tag protocol?
How exactly does it differ from eland, apart from reporting reads mapped only in the forward orientation?
My understanding is that both eland and eland_tag have the same algorithm. They report different numbers because eland_tag maps reads ONLY in the forward orientation.
because eland_tag considers only the forward mapped reads, it has more reals labeled uniquely aligned to reference than eland. In case of eland, the reverse of the tag may align equally well, making that tag as repeat instead of uniquely aligned.
