Default map NGS reads to pre-miRNA database?

Anybody knows a online tool or software which can be used to map the NGS reads (Wig or GFF files from mRNA-seq) specifically to a pri-miRNA database (is there one?). So that the expression of pri-miRNA levels at different conditions can be compared.
