Does anyone know of a tool that will allow me to filter an Illumina VCF file and output the results as a VCF file. All the tools I've looked at so far give the output in csv or similar file formats. Hopefully a simple to use tool for a bioinformatics beginner.

vcftools takes a vcf file as input and outputs a filtered vcf file.
