Smile strand bias

I am trying to call rna-editing using GATK with RNA_seq data. I used a strand-specific prep. I am seeing a lot of strand bias (as to be expected if I'm looking for A->I editing). Can anyone see a problem with this? If so, how can I ameliorate it?

any help would be much appreciated?
